I think it's very strange. Contador can be in the best shape in tour de france and a sprinter can be in a very bad spot. The stage is filled with mountains, but still the sprinter gets a good shape af the day and contador gets like -3.
Does anyone have an answer or is this just bad gaming design?

It's not bad game design, it is what happens in real life. The sprinter still doesn't stand any chance even with +5 against a -3 Contador. So the balance is correct. Professional riders have had bad days even on their most favorite terrain. It is a good feature.

I don't know if you mean to switch the daily form off. Or that the effect makes no difference on riders.
I don't know what exactly gives a rider good or bad day forms. Maybe it has also something to do with the conditions?
And I don't think it has something to do with the profile of the stage.
When you listen to interviews after races you hear the riders often talk about their legs and the feeling. I think for those (also me) not cycling in that high range it's very difficult to understand how bad and good legs feel, but this is also a big factor of winning or losing.
So my interpression of this is, if a Sprinter gets +5 on mountain stages it doesn't mean he likes the stage, but his legs are feeling very good today. Although he never ever going to win this stage.
