So I'm playing my first season with a custom team and notice that my team's colective points are much less than the sum of the individual points of all my riders.
It's a difference of about 300 points. Total points - 2340; Ranking points - 2040.
Has anyone experienced this before?

Is there a chance that the sum your riders gathered (2340) is thier Continental ranking, but the lower sum (2040) is the Continental Tour pionts? |

Sorry, don't understand what you mean...
I just summed all the points my riders won during the season (2340) and it doesn't match the total team points (2040). |

Did you look at the CQ points of your riders?
CQ: Both World Tour and Continental Tour combined:
Continental Tour: Just CT points
World Tour: Just WT points.
You might be looking at the CT points for a team. That means your rider might have gotten 2040 CT-points and 300 WT-points. |

The CQ ranking has its own points system which is different to the WT/PT one.
Are you sure you didn´t do a wrong calculation? Pretty unlikely, if not even impossible that PCM does (that´s a good point to make some joke about Cyanide, though).

There are the two rankings. The sum of the riders points is 2399. I triple checked.
I realised this after I won the Tour of slovenia and noticed that those points were not added to my team's total.

Under UCI Continental rules only your top 8 riders points count towards your team total.
In the World Tour only your top 5 riders points count.
In your example your top 8 are:
Baliani - 505
Golcer - 308
Rooijaakers - 306
Stalder - 269
Shpilevsky - 226
Grabovskyy - 188
Jegou - 127
Wilman - 113
Total - 2042
Rodrigues who I'm guessing won the Tour of Slovenia is ninth so his points do not count.
Hope this make sense.

Yeah, figured that could be one of the explanations. Actually should have done the maths myself.
Anyway, thank you very much for the explanation.
Just one more thing, does the superprestige ranking have imilar rules? |

As far as I know, this is not an official ranking and therefore all points count. This ranking will be used to decide if a team does promote to the Pro-Tour. |
