No, the goal was not to win the Tour again, the goal was to win the Green Jersey, which I did. I did recieve money for winning stages, also recieved money for winning the GC, it was the 2010-edition with the cobblestone stage. Also won the last stage, yes.
Finished second in the Vuelta, where the goal was to win it, also recieved money from that, also the stages there, so everything seems normal again, 'cept the money for the new season does not get re-set.
So far, it does make sense (in the 1st season, the classification files works, because the stages and therefore also he finishes haven't been changed).
Obviously, the thing about not getting sponsor money does sound like a game bug, but other than that, it makes sense.
I might know what happend in the season where I did not get money from the GT wins. Halfway trough Tour de France that season, the game crashed, and I were unable to load it, so I asked here, and others had same problem, then I removed the PCM Daily map from my Documents/DB folder, removed all savegames, re-added them to the Official Release map, and I were now able to load the game again - I tried to re-add the content to the PCM Daily map again, and yet again I were unable to load it, so I removed it again. Also, the season it happend(2011) is now written twice when you look on a riders carrier ingame, one with the results, and one with nothing.
I have the same problem - I don't get money for Paris - Roubaix. I use the original stage file. The problem occurs with the original database and with PCM2010Champions, so in my opinion, it's not from the database.
Here are some screenshots - these four races use the same classification file but there are no money only for Paris - Roubaix. There is also a bonus sprint point which confuses me. Does he game thinks that the finish is some kind of intermediate sprint?

Edit: I saw that the finish in Ronde van Vlaanderen is not "Category:Flat", but "Category:Classic". Should I change this in Paris-Roubaix?
I am sorry for answering my own post but I just want to tell you that I fixed the bug and attached the classification file which will solve the bug if you have it.
On Giro d'Italia, if stage finishes on hill (not flat but with no mountain category) (2010 Stage 6), you do not get money for the stage victory (and of course second, third, etc. placing). I fixed it and I also added "finish_hill" for the Vuelta a Espana too, just in case.
