I think you are underestimating the effects of riding two back to back mountain stages full out compared to two days relatively easier in the gruppetto. If you look at all the other riders times who you are comparing the "favourites" to, they have all been in the gruppetto the past two days.

I don't really find it strange. Zabriskie won a giro TT and the tour stage 1 because of dramatic and sudden wind changes.
Which meant everyone overrated him from that point on |

I have never experienced the wind conditions change dramatic enough to make such big time difference

Stage races are won by the best overall rider, through the TT and climbing ability. Contador was simply the best all-rounder.
