Me too for a second.
I discovered the logic behind it though, it seems that the second flag is the nationality of the team leader

Spoiler The game wouldn’t allow me to enter as many teams/riders as I wanted so Cofidis ended up as my control team instead. This because Cofidis was the weakest team in the competition and I couldn't risk what might happen if all my riders abandoned before the end of the race (could happen if I only had two riders...)
Stage 1: Herning – Herning (ITT)
Real Life: Stage won by Taylor Phinney ahead of Geraint Thomas and Alex Rasmussen.
Lots of fast times early on with Van Garderen setting the fastest ahead of Westra, Zabriskie and Velits.
Thomas lives up to the expectations by setting new best time.
Phinney really likes riding in Herning and beats Thomas’ time by 4 seconds.
Cancellara is too strong for Phinney though and cuts an additional 6 seconds of the best time.
Tony Martin didn’t become World Champion by coincidence and he completely destroys all competition.
Wiggins looking strong as well, but one second slower than Martin.
Forgot to export, but another report will come later with a proper results/standings.

Stage 2: Herning – Herning
Real life: Stage win by Cavendish ahead of Goss and Soupe.
It proves nearly impossible for the break to get going today, but in the end 12 riders get away.
Van Hummel takes the first intermediate sprint.
The race organizers had found one small hill on today's route. Swift takes the points.
80 km to go and 6 minutes to the peloton.
With 5 km to go the last remains of the break is finally caught, but the attacks keep on coming.
Orica – GreenEdge is the best at organizing a train today.
1,4 km to go. Greipel have opened his sprint early while Goss and everyone else is enjoying the leadout from Davis.
700 m to go. Petacchi in front with Cavendish, Goss and Demare coming fast from behind.
Cavendish takes it.

Not in the first two stages, but you make a good point.
I will edit the savegame so that all has 90 fitness at the start of stage 3.
