No, you don't understand.
A lot of teams, like Rabo, only work for 1 leader each race. the Pro Tour ranking, is based on a system were the best 3 riders in 1 race of a team make up the ranking of the day.
A team that finishes 7th, 9th and 15th earns more points then a team that finishes 1st, 30th and 35th in the same stage. While it could be that the teammates did all the hard work for the man that finished 1st. So, the team worked very hard, delivered the winner, but yet they get less points then a team that did nothing and had their best man at place 7.

Whether the system is wrong is purely a matter of opinion. As you say a lot of teams work for one leader, I would go as far as saying that all the teams does that. It clearly reflects the team's general strenght that they are timed by their 3 best riders, as that shows that the team has more depht to it than just one good rider.
If the teams stamdings were just determined by the individual riders' results, it wouldn't be a team effort as the leader then might win, but the rest of his team doesn't even get in the top 50 or something like that.
I think the format is just fine and way better than the other you suggest.
