Not really a worst thing, but as an Idea to fix some of that, how about something like a intuitive counter option. Could work like this:
Counter setting: Counter now is a setting like hold position. Rider will hold a position near front of group, and will counter any attacking rider (meeting conditions)
Conditional interface for counter (like sprint or protect): Counter Type dropdown: (Time behind leader, Place, Mountain Ability, Hills Ability, Flat Ability, Cobbles Ability, Sprint points behind leader, Mountain points behind leader) set type of conditional response, or set none to counter anything. Conditional Score: Would set a value for prior type.
Here are some examples:
Counter -> Time -> 3 Minutes. (Rider would counter anyone within 3 minutes of current race leader, using times from finish of last stage)
Counter -> Place -> 5 (Rider will counter anyone ranked 5th or better after last stage )
Counter -> Mountain Ability -> 80 (Rider would counter anyone who attacked with a mountain ability of 80 or better)
Counter -> Sprint points -> 15 (Rider would counter anyone within 15 sprint points of sprint points leader)

I assume that the AI basically has these parameters built into it to determine if they counter, just a matter of giving it to the players.
I'll see if I can't photoshop something to try and give a better visual idea.

Time -> If attacker's time (as of last finish) is less than or equal to [Overall Time Leader's Time] + [X] minutes, then counter attacker. Place -> If attacker's place (as of last finish) is less than (lower number, higher rank) [X], then counter attacker. {Stat} Ability -> If attacker's {Stat} (eg: Mountain, Flat, Resistance) is greater than or equal to [X], then counter attacker. Sprint Points -> If attacker's sprint point total (as of last sprint point, including intermediate sprints) is greater than or equal to [X], then counter attacker. Mountain Points -> If attacker's mountain point total (as of last mountain sprint) is greater than or equal to [X], then counter attacker Rider -> If attacker's name equals [X] or [X] equals "All", then counter attacker. Else, maintain position.
In the picture shown above, you can see I'm playing with Garmin, and the rider ahead is Petacchi (were going to assume he's not well placed as a contender, though yes as some of you will be able to see this is the first stage of the TDF). So if this worked correctly and I had it set like this the following riders would counter: Hushovd, Haussler, Farrar. Also the icon would flash if a rider was actively countering, and stay steady if just set to counter.
Ideally this would consider an attack and a sprint as the same, and intelligently try to place rider behind the attacker. So if I had only Farrar set to Counter -> {Sprint} [80], and at the end of the race Cavendish started his sprint, Farrar would try and catch his wheel where the User could then hit the sprint button for Farrar and hopefully go around Cavendish (like I said, hopefully).
