I suppose that Brajkovics fitness is just to good. I can stand to lose, I'm not that type of guy who plays every stage over and over untill I win it The only reason why I just dont want to lose here is because of that fact that every stage ended up in a mass sprint. The 2nd and 3rd stage had really hard climbs in them, so...
I generally simulate the TT stages as I feel the AI cheats in exactly the same way it does in Super Mario Kart.
Best technique I always found was make sure your first 7 riders post really crappy times. The times the AI sets then are nearly always slower than if you'd done well, thereby giving you a better chance of winning with a decent performance.

Alternatively, simulate.
I have seriously never encountered anything similar to that kind of cheating. Usually when I play a TT, the results seem to correspond very well with the rider's stats. On long TT's I'd often find myself getting very good results on previous games, but it hasn't happened yet on this one.
I always play TT's on normal though, because like I said you can't really use tactics to counter the AI bonuses.
One thing though, the AI seems very good at utilizing mountains/hills/downhills, but it only matters if there's a significant difference in start/finish altitudes ie. on mountain TT's. If the altitudes are similar, you'll usually make up for lost time towards the end of the TT as long as you keep the bars in line. Sometimes having a little energy left can be a good thing, because running out of energy has a big effect on the riders pace.
Edit: @SN, only just saw your post. Your right, I actually forgot Wiggins finished top 10 on the last TT, which was actually very impressive considering the conditions. But you catch my drift; Even the best TT'ers won't automatically do top 3/5/10 or whatever, if not on form

My problem isn't that I lose to much to the intermidiate point, but that I allways lose about 30 seconds on the last 5km even if my rider has energy left
Yes, they are being reduced at the exact same rate.
Well, I found a way around the problem. I set the difficulty to easy (have been playing on normal) and this time I won with about 8 seconds. Brajkovic came in second and Contador third. Oh, and by the way, in the final standings Contador ended up in 123rd place more than 7 minutes behind me He managed to fall on both the first and second stage
