Since I started playing again and am playing on normal my stage riders are losing Time on sprinter stages. My question: How does one prevent losing time during the sprinter stages?

Could you be more specific? 3D mode or simulation? If 3D mode, what happens? Basically, it shouldn't happen. I usually simulate all flat stages and I can't remember the last time anybody lost time.
In 3D mode without knowing more details I'd suggest get everybody near the front of the peloton 50 km out. I do this from the start of the stage and then set riders to keep position at 60 until 50 km out, often the peloton will accelerate earlier and your riders drop back but then things slow down again and your riders return to their position near the front. But when you are 50 km from the finish line, I set the keep position to 80. Even if the peloton is going really fast for the last 50 km your yellow bar should last till the finish line.

The peleton usually breaks in half with the second half losing about a minute within the last 2 kilometers. I have, on numerous occassions been in the second half trying to preserve energy.

Agreed. But if you are keen on saving energy - I read somewhere on the forum that the green energy bar does not decrease if the riders' heart rate is under 145. I was pretty surprised, immediately tested it and it's true. So just stay below that as much as you can - an effort of 32 (maybe even a bit more, definitely more downhill) and you lose no energy.
So you can start the stage with everybody on the dot at 32 and "sneak" your way up front and then set the guys on keep position at 32, which will do for a long time on a stage. Of course, when the chase for the breakaway starts you'll drop out of the back of the peloton at 32 effort, I up it to 60 which is enough 99% of the time. Later I also up it to 60 if the peloton speeds up, drop it back to 32 later and at some point just keep it at 60. And then up it to 80 50 km out, that will keep you nicely in the front of the peloton till the finish, maybe you can even try a late attack.
