I have the same problem, I see a pink square but not only in countries which didn't have a flag yet but also in countries which had already a flag.

It probably depends in the database. for instance, the PCM.daily one changed Albanie to Albania

Yes, try to change the name of the file for exemple albanie.tga -» albania.tga

Another thing that could solve your problem. Look into the country_flags map and see if there are any flags in .dds format there. If there are, delete all of them, and then see if the new ones work in game.
Make sure to make a backup of the map first though.
